The issue of animals eating meat ( one animal eat another ) was never mentioned in the show, because it would be a bit to sensitive, but I am sure that Fluttershy do her best to keep animals feed with as little animals being eaten in the process, for example, Rarity cat opal, what she eat, since Fluttershy would not her eat mouse from her house and cat food have meat in it.

The only scene where Fluttershy feed animal with another animal is when she give worms to birds.

A year ago I turned vegetarian because of Fluttershy.

I regret not doing that sooner.

It was bound to happen eventually. Almost assuredly, there would be conflict of interest between the animals that Fluttershy would care for, one animal that would need to eat another animal to survive. Not every animal she cares for could be a herbivore or insectivore. Even carnivores would join the list...
